I’ve re-tested the custom files on a fresh Fuji installation, and the image slider header works fine on individual posts. Could you please provide a URL of your website so that I could look at the code?
Regarding the “Custom Header” box – it is situated right below the text editor area in the page edit mode (note that it is not present in posts, since posts do not have headers by default in Fuji). You can find a screenshot of the box in the theme manual, page 5 ;) Also note that this box is only needed if you wish to display a different type of header on a particular page than the one you’ve chosen in the Theme Options menu, “Header” tab – otherwise, if you want the same header on each page, just leave this box blank.

if you are talking about the area I’ve marked with a red frame on this screenshot, then it’s how the theme is supposed to look :) please see the official theme demo from ThemeForest. The area above the posts is occupied by a logo and/or header widgets; neither is currently present on your website, which is why it is an empty space. If you want it to be smaller or have a specific idea of which elements you want to see there, let me know, I’ll help you with that.

Fuji builds on the native WordPress functionality with respect to menus (this is why both are configurable though the default WordPress backend “Appearance -> Menus”). Not only are both menus completely HTML, they’re HTML5, which means that they are even easier for the search engines to crawl ;) The javascript (jQuery) component is only there for animating the submenu items and the top sliding menu. To sum up, there should not be any problems for the search engines to read the contents of the menus.

First of all, thank you for the purchase!
The Twitter error message is a known issue – they’ve updated their API and most of ThemeForest themes needed changes to their Twitter widgets. I’m in the process of updating the theme right now; meanwhile you can download the fix here, unzip it and upload into the following folder: /wp-content/themes/Fuji/includes/twitter-widget/, replacing the existing file. Sorry for the inconvenience!
Regarding the header slider:
– please make sure that the „Display custom header” checkbox is checked in the “Theme Options” menu, “Header” tab.
– choose one of the custom header types as the deafult one in “Content of the custom header”, same tab.
– this one is quite obvious, but just in case: make sure you’ve uploaded and saved the slides for the slider in the “Header Slider” tab ;)

Regarding #2: when in the admin panel, find the menu item “Appearance” in the left-hand-side menu; one of its sub-menus is “Editor” – open this one. A page will open with a textarea filled with code (this is the content of one of the theme files) and a vertical list of files on the right. The file that is open by default in the textarea is the one you need – just scroll to the bottom and add the code I’ve posted above ;) Do not forget to click “Update File” after you’ve pasted the code! In case you have troubles with this one, you can send me your admin login/password to support@satoristudio.net (no disclosure guaranteed) and I will insert the code for you.
Regarding #3: if you mean the logo with the “Fuji” letters and the red circle, as seen in the demo – this is just an image I’ve uploaded via the Theme Options (you can find it in the left admin menu). This image can be anything and it will show above the header image/slider. I can see that at the moment you’re experimenting with the logo :)
