I’ve just re-downloaded the theme from ThemeForest myself in order to make sure that it is there :) – the theme manual is located in the main folder, “Fuji_WP_Theme_Package”; the Adobe Acrobat .pdf file is called “Fuji_Manual”.

the fact that the tiles start on the left is a normal loading order of websites on the Internet – from top left to bottom right; moreover, they do align as intended after the page is loaded, after all. I could have fixed the side margins manually for the theme, which would prevent the “jumping”, but in that case the theme’s width would be fixed and it would not be responsive, i.e. adapt to the width of the viewing device. I am still thinking as to how it can be done while preserving the responsiveness, but changing the loading order requires rewriting the entire theme architecture, which is why it is not an easy update.
As a side-note – in case the website takes long to load, you might want to try optimizing the images size so that the total size of the website’s files is smaller. There is a great online testing tool called Pingdom Speed Test for that.

The “Portfolio” page in Ikebana is used to display portfolio projects, which are quite similar to blog posts, but are created separately in the “Portfolio -> Add New” section of the admin panel. The ordinary blog posts (“Posts -> Add New”) are for a blog page which has a different design in Ikebana (see the example in the theme demo here). Both portfolio projects and blog posts have formats and similar features, but their display pages are separated for those users who wish a separate blog page and a separate portfolio page. You can read more about setting up the portfolio on pages 4-6 of the Theme Manual.

in the “quote” format projects, the title of the project is used for the author of the quote and displays automatically under the quote text. In case you want to hide this on the portfolio page, you can use a line of custom CSS:
.page-portfolio .post-quote-author { display: none; }

I will answer your questions in the same order:
1). If you are using the latest version of WordPress (3.6), you should check the “Main Menu Above Content” checkbox under the “Theme Locations” label in the “Menu Settings” area just under the menu constructor; in earlier versions of WordPress you’d need to choose your created menu from the “Main Menu Above Content” drop-down in the “Theme Locations” box, which is located in the top left corner of the “Appearance -> Menus” admin page. Information on the menus can also be found on page 8 of the theme manual.
2). The layouts for a particular page can be chosen from the “Page Attributes” box on the right-hand-side of the page editor screen; locate the “Template” drop-down and choose the layout you need; do not forget to save your changes! More information on page layouts, together with screenshots, can be found on pages 3-4 of the theme manual.

I’ve updated the Ikebana code on your installation, now it is displaying the galleries as intended (please check the website – you might need to clean your browser’s cache); your request helped me to find and fix a bug in the functions file, thank you for pointing this out!
P.S. I really recommend making the background image smaller (downscaling) or optimizing its quality in order to make the filesize less than 1 MB (ideally, less than 500 Kb) – the background takes very long time to load, taking into account that my Internet connection is not slow – this may alienate the future visitors of your website. You can try opening the website in Chrome’s “incognito mode” to get a feeling of what I mean.
